郑振清先后主持国家社科基金青年项目（2008）、重点项目（2015）和重大专项（2022），担任国家社科基金重大项目（2017，2019）和国家自然科学基金重点项目（2023）子课题主持人，主持国家发改委、国务院台办、中央宣传部、北京市政府、中信集团等委托科研项目20多项。科研项目主题涉及国家治理现代化与社会治理创新、台湾社会变迁与社会运动、两岸社会民意调查、涉台公共政策体系建设与国家统一等。
